Watonwan County is located in the south-central region of Minnesota, and is bordered by Martin County to the north, Blue Earth County to the east, Faribault County to the south, and Cottonwood County to the west. The highest point in the county is located in the northwest corner, at an elevation of 1,092 feet.
The Watonwan River flows through the county, and is the main waterway. Other major waterways include the Blue Earth River, the Le Sueur River, and the Des Moines River. The county is also home to several lakes, including Lake Hanska, Lake Elysian, and Lake Francis.
